If you do not have any.ds(0-9) files then YOU ARE USING SAVE FILES. This means that you will have to use save points within the game.
These are likely to survive between emulator versions. Now, I'm usually saving with states, so I usually don't mind not being able to save normally. I've started a Pokemon Black 2 game on Desmume, and the game warned me that I already have a saved game, so I said I want to start a new game anyway.
